In Chapter 3c, Lady Geist decides to try and play off Oathkeeper's cruelty. To do this, they plan to participate in the ritual to keep Oathkeeper obedient for 200 years at the cost of Johann Jr.'s life.
The plan is put into action in Chapter 3d, where Lady Geist calls Johann over for a cup of tea. Johann asks about Oathkeeper, where Geist reveals the plan to make a deal with the Patrons. Johann asks why she doesn't just banish Oathkeeper, as he believed the point of the Oathkeeper problem was to get rid of him. Lady Geist reveals that she has no intention of giving up Oathkeeper, which causes Johann to refuse to have any part in Geist's plan. Unfortunately, the tea he drank was drugged, causing him to fall unconscious.
In Chapter 5g, Lady Geist succeeds in summoning the Patron and takes Johann to them. She demands a sacrifice: Johann's life for 200 years of obidience from Oathkeeper. Johann begs Geist to stop, while Oathkeeper consents to the deal. Johann is killed as the Patron grants the wish, leaving his bloody body lying in an alleyway.
In Chapter 5h, Lady Geist succeeds in summoning the Patron, just like in Chapter 5g. Right before makes her wish, she remembers the time she first held Johann Jr. as a baby, with her son Walter Geist by her side. The memories of her family causes Lady Geist to change her wish at the last moment, sacrificing herself to banish Oathkeeper from Earth's realm. Some time passes as Johann visits the Geist family's grave, and while he's still a little shaken by Geist almost killing him, he ultimately thanks her.

Beyond Chapter 2b, Johann Jr. doesn't appear in Storyline I until Chapter 5I, after Lady Geist succeeds in summoning the Patron and seperates herself from Oathkeeper. Deciding to enjoy the rest of her life in Paris, Geist and Johann wait for her flight at an airport. Geist thanks Johann for his help and tells him he's very much his father's son, which he appreciates. She also leaves him a bag of valuables as payment for being a difficult patient for Johann.
